IIRC, In Epitaph One, Whiskey was blank when they found her, so she was neither Claire Saunders nor Clyde 2.0. Then she chose or was asked (I forget) to stay behind and help in the Dollhouse. As for who cleaned up her scars, I have no idea.

In a flashback to the early days of the Apocalypse, not sure of the date, when Topher and Dewitt were still at the dollhouse and Topher was all nuts, and Echo busted in and said to make a backup copy of her, it was Dr. Saunders who made the copy and stitched a cut she had. That would have been after she was rescued but before she became Whiskey in 2019
Nice catch, thanks. Okay, my other theory is that the Boyd-Saunders relationship was not real, but rather Boyd had imprinted her with the handler call-and-response thingie in order to control her. That theory based on this quote from television without pity. So once Boyd died last week, she was no longer under his control, and maybe she could make up for killing Bennett (and other possible evils) by playing nice again.
Okay I never saw Epitaph One, so the finale was kinda fucked up for me..though I got the gist or whatever I feel it was missing oh like a whole bunch.

Ha, I knew it! I also hadn't seen Epitaph One and suspected that missing it would make Epitaph Two all "der?" So I rented disc #4 of season 1 so I could watch it.
I just finished watching both Epitaphs and ... okay, then. That's that.
It was interesting to see Alpha be a good guy, multiple personalities and all. And poor, sad, demented Topher. And Paul? Pfft! How did Mr. Dull manage to live so long?

iF: A lot of people were quite shocked by the moment in “Getting Closer” when your character Claire Saunders shot and killed Bennett, played by Summer Glau. Do we know if Claire did that because she was indeed a sleeper or if that was just her being extremely angry at Bennett’s love interest Topher, played by Fran Kranz?
AMY ACKER: You know, actually, I asked that, too, because I thought it had to do with her being so pissed at Topher, and they said "no, that wasn’t the case" – I was a sleeper. It had nothing to do with me being upset at what he had done or getting back at him or any of that stuff. I thought maybe I was trying to destroy him because he had just found love and he was happy, but they said, “No, you’re a sleeper.”
